Usually the difference is derived from prepayments or journals. You can see the prepayment total on the report in the top right hand corner. What date are you querying and I will take a look for you?

You can create an invoice, then when you click the conversion, you can "tweak it first" and amend it for a 50% deposit. Or, you could raise an invoice for the full amount, and just log a part payment...
